Fusion configuring resets by itself

Has anyone else had this problem.  I'm furious now after setting it all up and somehow magically it worked with my snes controllers and the xarcade at the same time.  But all of a sudden it asked for the CD bios and then deleted my settings such as taking fps off and my game pads.

I do not want this to happen again.

If I just make a copy of the .ini file as a back up would that mess anything up by overwriting it? I don't see how I can make it a read only file if I want to change from 2 player to 4 player.
